After a brief assignment at Belderone, Kenobi and Skywalker investigate Tythe, leading to a confrontation with Count Dooku. The Count had been expecting them, however, and set a trap for the Jedi. Anakin and his mentor are barely able to escape a platoon of Battle Droids to continue the chase. Skywalker and Kenobi head to Nelvaan after calculating his Hyperspace trajectory. They arrive too late to catch up with Dooku, but discovered a Techno Union research lab hidden in a cavern system sacred to the Nelvaanian tribes, where grotesque experiments were being conducted on the natives. Anakin is able to free the Nelvaanians, but loses himself to his rage and slaughtered the Techno Union scientists.

Immediately afterwards, Anakin and Obi-Wan receive a distress call informing them that Coruscant was under attack; they rush back to the capital to take part in the battle and defend the city planet. Anakin, Obi-Wan, R2-D2 and their wing of clone pilots engage in the battle and make an attempt to board Grievous' flagship, The Invisible Hand, having learned the general had taken the Chancellor prisoner. After battling a wave of Vulture Droids and being pelted by Buzz Droids, the pair is able to make a crash landing inside the docking bay.

They quickly make their way to the observation spire where Palpatine was being held. There they met with Count Dooku, and the three engage in a duel. Soon Obi-Wan is knocked unconscious, leaving Anakin to face Dooku alone. This time, however, Anakin proves the superior combatant, and severes both of Dooku's hands at the wrist. Palpatine urges Anakin to kill the Count, but Anakin pauses, knowing it wasn't the right thing to do. But when Palpatine pressed again, Anakin gives in to his need for vengeance and decapitates the Count. Regretful for what he had done, Anakin has no time to stop and think about it.
